Problem installing joomla 1.0 into sub-directories

I have a site that now has subdirectories - http://www.gourmetcuisine.com/Vancouver - and I have installed joomla into the folder - and it looks fine, except the menu sends me to links that appear broken - they are missing the 'index.php' in the middle.

http://www.gourmetcuisine.com/Vancouver ... /view/3/4/ is broken, but:
http://www.gourmetcuisine.com/Vancouver ... /view/3/4/ works!

How do I get the menu to insert the 'index.php' bit?
I did add the 'index.php' to the config file live site URL - which made the menu *work* but made the template stop working!

Why are you installing Joomla 1.0?

Joomla 1.5.17 is the minimum you should be at

The site exists in 1.0 - I need to duplicate it and make changes, building a whole new 1.5 site would be time consuming... not sure if I could re-make the same site in 1.5 and have it look and behave the same.

no matter which version of joomla - the issue of making sub-sites in folders and having the folder name then the index.php bit show up is my problem.

I added /index.php to the live site name... and now the menus point where they should, but the site looks messed up. If I remove that index.php bit the site looks fine but the menus point to the wrong URL (it is missing the index.php bit!).
