Changing Hosts from PHP 4 to PHP5.2

I was able to load everything and the home page looks great. My only problem is when I click anything on my navigation I get Not Found

The requested URL was not found on this server.


I am sure this is something very simple but I cannot seem to find it. I edited the configuration.php

I went from www.mydomain.com to www.new.mydomain.com. I will install and make sure everything is working and then point the DNS to www.mydomain.com when I am finished. This wouldn't cause a problem would it?
