Joomla removes random bits of code... How can I fix that?

Occasionally when I am fussing with Joomla, it removes random bits of code. Why is this? It seems to dislike flash and javascript, as well as many types of CSS.. For example:

<a href="http://twitter.com/amberneely" id="twitter-link" style="display:block;text-align:right;">follow me on Twitter</a>

<script type="text/javascript" src="http://twitter.com/statuses/user_timeli ... "></script>

becomes

<div id="twitter_div"> <h2 style="display: none">AmberNeely@Twitter</h2> <a href="http://twitter.com/amberneely">follow me on Twitter</a> </div>

Any idea how to fix this?
