Do I have to password protect directories and things like admin subfolder by using .htaccess or can I use my host (hostgator) option in CPanel, which offers "password protect directories"? I'd like to know if there is a difference and if yes, which is better?

They also have the enable/disable hotlinking option...should I be using that or put some codes into .htaccess?

I believe using the cpanel will accomplish the same thing as manually adding .ht passwords.

As Jeff said c-panel will write the proper htaccess file to protect the directory.
