enable mod_rewrite after index google

I have a website that was indexed more than 18,000 pages, bought joomsef component for website optimization, I came up with the option to enable mod_rewrite module, considering that all my pages indexed in Google with index.php, Is the activation and remove index.php addresses makes problem or not?

It will not affect your reach in Google, what mod_rewrite does is, it uses 301 redirect to redirect the old links to new . So, it won't harm your site. Just recreate your xml sitemap and submit to Google, in no time, all your old links will be replaced with new links.
