Joomla 2.5.4 upgrade to 2.5.11 - what is the best way?

About one thing I am confused: how to upgrade Joomla 2.5.4 to 2.5.11.
It is a Godaddy account. In the control panel there is a "Joomla" icon. I opened it and the it t gives you a chance to "install Joomla 2.5.11". I pressed this option. After the install was done, my site was down. I had several backups in hands so the data security is not problem - I can get it back through restore.
It seems new 2.5.11 install overwrote all the 2.5.44 stuff under root dir (like "administrator folder", "components" folder, etc). This is not an upgrade, it is an destructive new install.
Here is the question: How can we "upgrade" joomla 2.5.4 to 2.5.11?
I tried to update it at Joomla back-end through "write file directly". It took forever "extracting some files" and it seems like "timeout" so the update was failed. There is another option though which I did not try: "FTP". Is FTP option better than "write file directly"?
