We have upgraded a site from 1.6 to 2.5.9 and are now experiencing the following issue. There are a number of email links on the site which include a subject line. Wherever these occur the address is changed to something like: <script type='text/javascript'> <!-- var prefix = 'ma' + 'il' + 'to'; var path = 'hr' + 'ef' + '=';.....

We have updated the editor and tried manually removing and then re-inserting the subject line.

Have a look at the plugin Content - Email Cloaking. Turning it off will probably solve your issue, but introduce spam. Depending on the problem you might adjust the plugin.
Issue with migrating? Include logs/joomla_update.php in your report!
Blank screen? Verify pagesource for HTML code (javascript error)
Installation failing on populating database? Install with set_time_limit(0)
