Well if it's a managed VPS ask your hosting company. It could be all sorts of stuff. Misconfigured, too much traffic, who knows.

My VPS was having issues and I switched to a different PHP handler. Turned out my sites were all using the site cache plugin which was too much for my account. I do not cache sites now and my CPU is back to normal.

I also had a freaking Bing nightmare where their bots were hitting my site thousands of times an hour. My raw access was 800,000 visits a month according to my logs.

Honestly it could be the host has something misconfigured or not compatible with each other. Updated something and forgot to update something else. That's happened to me before.

This is the thing I do to resolve this matter ...

1. I update my templates and extensions for Joomla 3.5.1 and I switch from PHP 5.6 to PHP 7
2. Cache handler change from progresive to conservative
3. In google and bing webmaster console I slow down bot crawlers
4. I block some bad bots, but I still working on this, because now google have a problem to crawl the site

Now my homepage site is loading for 2.5 seconds :) This is super fast!!! Cpu is now on 10 %.

PHP 7 is incredibale ...
