That's just telling you that you have to be careful what you install on your site. If you install some sloppy php scripts with security flaws, your site could be compromised. The other thing the warning is telling you is that when you update your version of Joomla, all the third-party scripts you have installed are not affected. In short, everything you install you are responsible for keeping up to date.

If your template comes from a reputable source, don't worry about it. It's just a warning and does not stop the installation process.

Is there a simple tool, which tells you where you have some security issues?

I've heard that it is possible for hackers to upload viruses to your server who then infect visitors with it. How is that possible...are they "hacking" the Server Password???

Free tool would be good too. =)
