in joomla core i want....
1. the ability to make a menu item when creating a S.C.A. without having to go to seperate places.
2. a quick "reset permissions" button

If so, I might just add that if you use a 'good/reasonable' host who run suphp or equivalent, you should hardly ever 99% of the time need to reset any permissions, let alone all your permissions.

It's interesting to see how difficult is to set up a easy-to-use menu system ...
Wordpress are really struggling over their new one and may abandon it entirely.
Drupal just really doesn't have one apart from empty boxes for links.
Still, menu links from articles is a good idea. The menu area always confuses newbies we work with.

There are a couple of security-related extensions that will identify bad file/folder permissions and reset them for you. GuardXT and RS Firewall are two. It also would not hurt to learn how to do this in SSH. Filezilla can do it for you as well, but it takes forever.

How about just having the ability to manually type a Section / Category into the filter boxes, when you create the article. Similar to how you can type in a module position into the module box.
