Weird URL´s in Redirect Manager

I have other websites hosted as subdomains in my server. In the .htaccess file, I have blocked the folder where these websites are nested. In redirect manager of the main site, I am getting a lot of URLs like this www.subdomain.com/maindomain_item. What should I do with this URLs? Is there a way to stop these weird URLs showing up? Does Google penalize my ranking because of these URLs?
