Upgrade Joomla 3.1.8 to 3.8.8
I'm trying to upgrade Joomla to 3.8.8 -- yes, I know I'm way behind. (I need to upgrade to fix the reCaptcha issue)
I have tried to use the Joomla Update component but that is not working anymore.
I also tried to update the folder, replacing the files with those from 3.8.8. (Disastrous) . I'm now waiting for my hosting company to finish restoring.
But please tell me how to upgrade a production site from 3.1.8 to 3.8.8. I don't want to do a fresh install into a new folder because I want to keep the data that I have.

It's very simple to update from J! 3.1.8 to J! 3.8.8 but it's not a one-step operation. You will need to update in two steps but, don't worry, the Joomla! Update component will take care of everything for you.
The most important point to remember is that updating from one version of J! to another version of J! is not a matter of replacing files in the file system. As you (and other people) discovered, it's a disaster.
Also (despite the zombie myth that refuses to die), you cannot use the Extensions Manager feature to update J!. Extensions » Update menu item is for updating extensions; it will not work when you try to update J!.
There are a lot of features built into the Joomla! Update component. As I mentioned, if you leave it to do it's job "automatically" it should work but, occasionally, it doesn't. I may not work for you on a website that is 5 years old, that has been running with outdated software—software that hasn't been maintained—and in a situation where the site may be compromised. In cases like these, we may need to spend a few days discussing how best you can approach your problems.
First and foremost, make sure that you a reliable backup of your website close at hand. You mentioned that you're waiting on your webhost to restore your site: have you heard of Akeeba Backup? Akeeba Backup is an essential part of any J! website.

Still working with the hosting company to finish fixing the website ...it's not quite up there.
As for the Akeeba Backup -- I have it installed but when I tried to use it, it wouldn't complete the backup. I'm not sure why. I know it works slick. I use it on other websites. As soon as I can get into the site's Joomla backend, I will try again.
The Joomla Update component in J3.1.8 times out ...gives an error message ..."No response"
I'll get the FTA upload as soon as I can get the site back up!

It was already set to 30, so I upped it to 60.
I still couldn't do the Akeeba Backup ...and I downloaded the most recent version but couldn't use it. Found the most recent version for the Joomla 3.1 and re-installed Akeeba Backup. That allowed me to do backups.
While I was waiting for an answer -- I found a program and bought that. With the backup done, I used that program and it performed some database repairs, and upgraded to 3.8.8. Slick. then some components were throwing some errors, but I was able to upgrade those. I think the upgraded site is working well but I'm waiting for another pair of eyes to check these out before I make it live.
