some url are indexed with article id

As I know we can access an article in joomla in these below ways:
1) http://yoursite.com/index.php?option=co ... icle&id=20
and if the article is in A category and I have a category blog menu for A category
2) http://yoursite.com/category_A_Title/article_title
Isn't this negative for seo? because I have the same content on two different URl.
Google has indexed some of my urls in the first format.
What can I do to solve it?

Thank you dear @andypooz for your help. I read the document. I tested aimy canonical. But I have a question.
This plugin is good for canonical but with this plugin in both of the below urls, canonical tag is added but the href value is correct and is the second one.
http://yoursite.com/index.php?option=co ... icle&id=20
http://yoursite.com/category_A_Title/article_title
Is it OK? Because I expected that the canonical tag is just added to the first url.

Inspect the source of both pages, the metadata canonical tag should point to the correct one. If you have two URLs with different canonical tags and they contain the same content, then you still have more work to do. It's fine having two pages (though not ideal afaik) with the same content, as long as the canonical header data
on both pages points to just one of the URLs.
Or at least that's what I understand. SEO is a game we're all made to play, even though there's no official rule book.
