root as well as root /index.php available

Hi I have several sites and for some reason I have a site that does not rewrite the home page without index.php.

I mean when I type http://www.mysite.com/index.php it stays http://www.mysite.com/index.php

when I click home on my home menu item it just has the root http://www.mysite.com
when I switch languages I get root http://www.mysite.com/en for example

But when I type http://www.mysite.com/index.php it does not rewrite it to http://www.mysite.com
My other sites do.

I have compared htaccess files, copied a fresh copy from htaccess.txt and yes I have Global Conf Use URL Rewriting
set to yes !
If I add index.php to homepage of other language it also does not rewrite without the index.php
So if i type http://www.mysite.com/en/index.php it stays http://www.mysite.com/en/index.php

Obviously I would like only one url available for my home page.
