IIS Root Directory Reading

We are working with several sites on IIS and two components : RSFirewall and ProFiles or event Akeeba Backup
Neither of these two will read the root directory to complete tasks.
Example of standard installation of Joomla in c:\inetpub\wwwroot\site1 (Components will not work in this directory.
If we move them to c:\inetpub\wwwroot\site1\website(can be any name) they read and work fine.
We use application pools the have same ownership from site1 all the way through. So user permission are correct. It seems like there is something in Joomla holding it back. Lost as to where to look.

1) Changing config file
2) Giving app pool full permissions vs modify
