My canonical links on my pages all reference "index.php" ie

What are the best free ways to eliminate this?

Did you happen to overhear your answer and if so, might you share it with me :)

I'm having the problem of pacifying Lord Google by preventing duplicate links.
i.e.
Via Nibbler:: "This website returns page content with or without a trailing slash on the URLs. Search engines might see these as separate pages with duplicate content which they could penalise [sic] for."
