Thanks for volunteering to help in the translation of Joomla! language files to Kyrgyz.
As you may very well know:
The ISO 639-1 code for the Kyrgyz language is ky
The ISO 3166-2 code for the country Kyrgyzstan is KG
So, the language code to be used would be ky-KG

Glad to know that you are using com_localise to translathe language language files. I believe that you are on the right direction. The latest version of com_localise can be found at
https://github.com/joomla-projects/com_localise.
As for as the online translation tools, it is generally left to the translation coordinators of a particular language as to how they want to coordinate and publish the language pack. Translation team members use various online tools such as Transifex and WebTranlateIt to do the translation. You could choose what is best for you and your team to work with.
The language pack involves not just ini files but also xml and js files. So, after the translation, preparing the language pack is important. The files have the encoding of UTF-8.
The flag image files are of the size 18px X 12px in the GIF format. For Kyrgyz, the flag image file name would be ky_kg.gif

Note: In addition to the core language pack (that contains both admin & site files), the ini file that is used during the installation also needs to be translated. en-GB being the native language of Joomla, you can get this file from the core Joomla! Stable pack. It is available in the directory \installation\language\en-GB.
