removing /index.php/en/ from URL for SEO

I am trying to remove /index.php/en/ on one of my sites and have followed instructions that I have found. To rename htaccess.txt to .htaccess and switch "use URL rewriting" to yes.

When I do this I get an "Internal Server Error" and still get the "en" on the end of my URL. I have attached a screenshot to show what I mean.

The 'en' is the Language code for a Multi Language Site. You can remove it from one Language by setting Remove Code from Default Language in the options of the Language Filter Plugin.
